Abstract
新型「嚴重急性呼吸系統症候群冠狀病毒 2」 (SARS-CoV-2) 導致自 2019 年年底以來, 引發的冠狀病毒肺炎 (COVID-19) 全球大流行事件。為 COVID-19 開發特定的雲資源以分析其超大型數據和樣本, 確實在資源有限的環境下面臨挑戰。因此,我們重新利用了七橋癌症基因組學雲端 (Seven Bridges Cancer Genomics Cloud) 的公開平台,重新賦予新的工作模式, 用於COVID-19的病毒和變異識別的雲工作流程, 稱為COWID (COVID-19 with Cloud Workflow for Viral and Variant Identification)。 COWID 是一種基於通用工作流語言的工作流程,既可充分發揮測序技術的潛力、高度準確地識別 SARS-CoV-2,又可利用雲技術的高效率平行處理大量數據和樣本。 COWID 的原始碼是公開的(https://github.com/hendrick0403/COVID),任何人都可以輕鬆使用,無需任何編程知識,只需將編碼複製貼上到網路介面的雲平台上即可。我們使用開放存取的數據所做的模擬實驗中,COWID 的表現優於最先進的病毒鑑定方法、以及高度可靠的變異鑑定性能。 COWID 僅花費 6 分鐘的平均時間來執行病毒和變異識別的過程,每個樣本大約 2億位元的文件大小,平均包含四十萬對原始定序讀數,費用為 0.02 美元。鑑於在開發特定雲平台以處理大量 COVID-19 數據和樣本存在巨大挑戰,這種重新利用癌症基因組學雲, 變成COWID 的應用, 將會是可行、及時, 且具有成本效益的。特別是在這個史無前例的全球大流行階段, 任何人都可以在資源有限的環境中、並且在沒有任何編程知識的前提下, 而有能力進行分析。
