Abstract
淋病雙球菌是淋病的病原體,且淋病是最常見的性傳染病之一。抗生素治療是目前控制感染的主要方法。然而,淋病雙球菌已對許多抗生素產生了抗藥性。因此,具有多重抗藥性的菌株已成為嚴重的公共衛生問題。在本研究中,我們提出了一種方法,透過將泛基因體應用於機器學習方法,利用數千至數萬個淋病雙球菌基因建立抗生素抗藥性的預測模型,用以準確預測抗藥性的基因,辨識菌株對抗生素的抗藥性/敏感性。此外,我們也試著評估機器學習特徵選擇方法所選出的基因。
透過將預測模型應用於泛基因體數據,我們發現使用特徵選擇(Feature selection)方法選出與抗藥性高度相關的基因有助於預測淋病雙球菌的抗藥性。在所有模型中,Adaptive Boosting (Adaboost) 特徵選擇演算法選出的特徵有著相對較佳的預測效果,且透過不參與特徵選擇的測試集進行驗證也有著很好的預測成效。在測試了四種抗生素抗藥性資料後,重複執行10次後的測試集平均AUROC分別為0.92、0.99、0.99及0.97。
基因功能分析顯示,雖然有少數基因為已知的抗藥性基因,但是大多數(>60%)特徵選擇演算法選出的基因屬於未知功能的基因(hypothetical protein),這表示我們對於抗藥性基因的了解可能不夠全面,且可能存在一些未被發現的基因或機制會對抗藥性造成影響。而在篩選出的已知功能基因中,則是以Mobile element protein和MafB-related protein兩者數量最多,這兩種功能的基因可能在淋病雙球菌的抗藥性機制中扮演了重要的角色。我們希望這項研究可以幫助人們了解這些基因與淋病雙球菌抗藥性之間的關係。
